Pfaat is a Java application that allows one to edit, analyze, and annotate multiple sequence alignments. The annotation features are a key component as they provide a framework to for further sequence, structure and statistical analysis. Further details are provided in the documentation below.

Pfaat was written by Neogenesis Drug Discovery under contract for Pfizer Research Technology Center (RTC). Additional features and bug-fixes were implemented by members of PFAAT project team. The authors credit Michele Clamp's Jalview for inspiring the look and feel of Pfaat's multiple alignment editor and the Sean Eddy lab for the use of the ATV/FORESTER code.
